Honestly: don't use it. In addition to what you've described it mangles mods, too. If you must use a mod manager for Thunderstore, use r2modman, which is what the Thunderstore Mod Manager is based on - the extras in the Thunderstore mod manager are basically all the added adware/spyware that comes with Overwolf.
I manually entered the protocol and pointed it at the r2modman.exe in the bin folder, but when i press the download with mod manager button it opens a new mod manager window which is missing my profile and no mod is downloaded. To wipe the data, right click RoR2 in your library, click properties, and in the General tab there should be an option "Keep game saves in the Steam Cloud for Risk of Rain 2". Uncheck that box, uninstall the game, and reinstall. Make sure the box is still unchecked when you go to reinstall.I personally don't use the config mod, but on R2ModMan if you edit the Interior Mod's config and change the weight for dungeon spawn chance on Atlas to 9999 and the sewer spawn chance weight on Atlas to 0 it should only spawn Dungeon Interior on atlas and nothing else.
